Port to 4.4

+++ This bug was initially created as a clone of Bug #54612 +++

While populating ini file (noticed in OpenProject, but its general issue) application specific variables are populated first, followed by appcenter variables. This way, application specific variables (like e.g. LOCALE) are overwritten by the ones from appcenter.
